PhD fellow in Statistical and Geometrical Models for Subcellular Structures

Department of Computer Science, Faculty of Science at University of Copenhagen (DIKU) is offering a PhD scholarship in Statistical and Geometrical Models for Subcellular Structures commencing 1st September 2017 or as soon as possible thereafter.  
 
Project description  
In this project the student will investigate sub-cellular structures by combining geometry and statistics across many cells. Together with our collaborator in the Center for Stochastic Geometry and Advanced Bioimaging (http://csgb.dk) we study brain cells through electron microscope images at nano scale. With such techniques, we are able to visualise and measure very fine detailed structures, illuminating processes at a near atomic resolution frozen in time. To model commonalities of structures and their motion we will use anatomical landmarks to define coordinate systems defined by the cells rather than some arbitrary, global coordinate system. With such an intrinsic coordinate system, we are able to compare the statistics of subcellular structures across many cells, and we will seek to relate the static structure with the underlying dynamic processes, e.g., using ergodic theory. As an example, this project will build on earlier studies of the location of synaptic vesicles close to the active zone of the synapse for a large number of nerve cells in small rodents, and where we found relations between the spatial statistics of vesicles, their dynamic properties, and how these measures varied depending on the treatment, the animals underwent prior to imaging. Stress will also be the overall animal model for this project.

Description of the scientific environment  
This project is part of the Center for Stochastic Geometry and Advanced Bioimaging (http://csgb.dk) project, which is a collaboration between The stochastic geometry group Department of Mathematics, Aarhus University, The stereology and EM research laboratory Aarhus University, The spatial statistics group Department of Mathematical Sciences, Aalborg University:, and The image section Department of Computer Science, Copenhagen University. The candidate will work at the Image section in Copenhagen.  
 
Job description  
The position is available for a 3-year period and your key tasks as a PhD student at SCIENCE are:  
  • To manage and carry through your research project  
  • Attend PhD courses  
  • Write scientific articles and your PhD thesis  
  • Teach and disseminate your research  
  • To stay at an external research institution for a few months, preferably abroad  
  • Work for the department  
Formal requirements  
Applicants should hold an MSc degree in Computer Science, Physics, Mathematics or related fields, and applicants with proven knowledge about image processing, biophysics and spatial statistics will be preferred. It is expected that the applicants have good English skills. As criteria for the assessment of your qualifications emphasis will also be laid on previous publications (if any) and relevant work experience.  
 
Terms of employment  
The position is covered by the Memorandum on Job Structure for Academic Staff.  
 
Terms of appointment and payment accord to the agreement between the Ministry of Finance and The Danish Confederation of Professional Associations on Academics in the State.  
 
The starting salary is currently at a minimum DKK 312.879 including annual supplement (+ pension up to DKK 43.219). Negotiation for salary supplement is possible.
