Postdoctoral Fellowship in Dynamics of Antimicrobial Resistance in the Urban Water Cycle in Europe (DARWIN), Department of Biology, University of Copenhagen

This project is associated to “DARWIN” a pan-European examination of the fate of key antimicrobial resistance (AMR) organisms and genetic determinants in urban water systems (UWSs) resulting from discharged hospital and community wastes, including transmission mechanisms in different stages of sewer catchments and receiving waters. The project will focus on the spread of AMR genes encoding clinically relevant extended spectrum Beta-lactam (ESBL) and carbapenem resistance in three countries with differing AMR profiles and sewage management practices.

The main tasks for the Postdoctoral Fellow will be to quantify abundance and diversity of clinically relevant AMR genes in key intersecting ecosystems within the UWS in three countries with contrasting patterns of AMR, antimicrobial use, and sewage treatment; to identify their genomic context; assess whether they are on MGEs and identify their pathogenic and/or environmental bacterial host(s).

The position is for 2 years, and is funded within the framework of the JPI-EC-AMR programme. The project will be carried out at Section of Microbiology, Department of Biology, University of Copenhagen. The position is to be filled 1st of June, 2017 or as soon as possible thereafter.

Qualifications:
We are looking for an expert in Microbial Ecology with experience in analysis of microbial metagenomic data and data mining.
  • PhD in Microbial Ecology or similar.
  • Documented experience with analysis of large metagenomic data sets (i.e. SSU rDNA analyses, specific gene analyses, comparative analyses, sequence assembly).
  • Hands on experience with molecular DNA based approached such as Plasmid isolation, Community DNA extraction and Q-PCR including primer design.
  • Being familiar with script writing such as Perl/Python/Ruby is not mandatory but will be taken into consideration.
